This only happens after all main quests are finished.
Wernher and Midea will act as though Ashur and the bosses are dead, and the slave riot will have happened, but if you go back Uptown Ashur and all the other raiders are still alive. This will make Wernher and Ashur Invincible only able to render them unconscious. This results in an endless loop where you are unable to talk to Ashur and Wernher and kill neither of them.
The only way to resolve this is to revert to a save that was before the beginning of this quest. Entering Haven at that point will still allow the plot to continue as normal and the player can side with Werhner. After shutting off the floodlights and returning to Market Square, Werhner will be there and will be alive but still in the same condition he was in when killed for example, he may be pacing around smoking a cigarette but with his head at his feet, missing an arm, etc.
Talking to him will still complete the quest but he may not speak, causing the dialogue to go by too fast to read. Also note that if you looted his corpse he will not be wearing any armor, which means he will wear even weak clothing that you reverse pickpocket onto him.

Although neither side increases or decreases karma, Marie does stand a better chance in the sterile environment with an accomplished scientist, thus making it the more moral choice.

I had felt funny about taking the baby and when I finally got to Wehrner and he told me to unleash some trogs on haven, I was like I couldn't do it.
Of course, when I told him I didn't want to do it, he shot me in the face so I reloaded and did it and from then on never eally felt like Wehrner was that good a guy. Then when i played through again as good and evil I sided with Ashur and the slavers.
While I played through just for my benefit on evil when i did the good side I found tapes by Ashur telling Marie why he did what he did and when asked to take down Wehrner, i went to Wehrner and convinced him to leave forever.

Werhner also says they're freed. It's contradictory, but the fact that freed slave is an oxymoron doesn't stop people from using it. And Werhner may just be acknowledging that they have been slaves. It's not like more than five minutes have passed since they were 'freed' before he says it, or that anyone's going to jump in and say 'well actually we're free people because we're not enslaved anymore.

Writers sometimes want their audience to consider things that aren't actually true. Also something I never expected to explain, but I guess that's a writer's affliction.
Ever since the city was scourged, we've done what everyone does: whatever's necessary to survive. I know my city seems barbaric to you, but it's the only way we can carve out a home in this hellhole, and it's kept these people alive.
It's taken me a lot of work to rebuild this city. With your help, it's finally going to have a chance. I wish I could, but you have to see things in the bigger picture.
